HFS stores meta data, e.g. Finder and Resource information on HFS within one file, but standard UNIX applications can only see the data part, the additional information (e.g. resource file, creation and backup date, file comments, type & creator, hidden flags, etc.) gets lost using standard UNIX-based tools, such as "cp", "cpio", "tar", "dump", "pax", "cat", "dd", etc.
This means that the copies will be incomplete and many files will just refuse to work. For example, booting will not work, previews from EPSF files are missing, applications will not detect their own files anymore, etc.
Enhancements:

Encoding plethora 1.3.1 is an effective utility in that you can encode or decode items simply by dropping them on the script. If the item is already compressed the script will decode it, otherwise it will encode. They are a lot better at working with long filenames and "strange" characters than Aladdin Systems Stuffit Expander and also deal with formats that Stuffit Expander chokes on.
