MODELLER is used for homology or comparative modeling of protein three-dimensional structures. The user provides an alignment of a sequence to be modeled with known related structures and MODELLER automatically calculates a model containing all non-hydrogen atoms.
MODELLER implements comparative protein structure modeling by satisfaction of spatial restraints, and can perform many additional tasks, including de novo modeling of loops in protein structures, optimization of various models of protein structure with respect to a flexibly defined objective function, multiple alignment of protein sequences and/or structures, clustering, searching of sequence databases, comparison of protein structures, etc.
Note: In order to use the program you need to register first.
Enhancements:
- Removal of limits on the number of pseudo atoms, segments, the length of file names and most other strings, and the number of parameters in parameter files.
- Removal of the read_restyp() command. To read a user-defined residue type file, set restyp_lib_file when creating an environ object.
- Bug fix: the correct VDW radii (as selected by topology.submodel) are now used for PSA calculations (previously the all-hydrogen radii were used in all cases).
- Improved error handling: almost all errors should be recoverable now (using the standard Python exception handling mechanism) and incorrect input should trigger an error rather than causing Modeller to crash (please report any crashes as bugs to the developers).
- SALIGN bug fixes, improved binning of access classes.
- Modeller scripts are now more like real Python scripts; the PYTHONPATH environment variable is honored, and additional command line arguments can be given to your scripts (accessible as sys.argv).
- Bug fix for alignment.segment_matching(): correct alignment scores are now written.
- Support for AMD64 and EM64T (Opteron/Xeon64) Linux machines.
- DOPE model assessment now returns only the DOPE energy itself by default, ignoring other energy terms.
- Bug fix for model.restraints.pick() when used with absolute position restraints; always allow 1-atom restraints to pass the residue_span_range check.

MDM uses a neural network to learn correlations between notes and control changes in a MIDI file. After training MDM can augment a live MIDI stream, adding control changes based on notes received.

Briefly: use MDM by connecting a MIDI device, open preferences and set MIDI input and output ports. Open a MIDI file, create a new neural net and train. Now play notes on your MIDI device, MDM will automatically add control changes.

This is an early alpha release, buggy and incomplete. Please send feedback! Note that this alpha version only reads from the first track in a MIDI file, and only uses the first controller. Look at the included MIDI file in the working/midi folder for details.

- Data Crows web server can now be started without showing the UI. The normal parameter
- webserver in combination with the new credentials parameter hides the splash screen
- and bypasses the login dialog. See the readme on how to apply these parameters.
- The item form has its own settings dialog. From here you can define tabs (such as
- the current information and technical information), assign fields to tabs and set
- the order of the fields. The general field settings has lost the ability to set
- the field order as this was only used by the item form.
- In the previous versions the uniqueness of an item was determined by checking the
- combination of the required fields. Now this behavior can be managed by marking fields
- as key fields. By default, none of the fields is marked as a key field.
- The file importer considered a fixed set of file types. The functionality has been
- expanded to allow the user to define additional file types.
- Icons are now shown in the tree view.
- The alter module wizard now allows for fields to be changed as well. Upgrades are managed

Data Display Debugger 3.3.9 is considered as a smart and useful debugger tool. DDD is a graphical front-end for command-line debuggers such as GDB, the Perl debugger, or the Python debugger. Besides "usual" front-end features such as viewing source texts, DDD has become famous through its interactive graphical data display, where data structures are displayed as graphs.

Choose your input data file (human readable ASCII text table based data), delimiter types, and select either a surface or line plot.

Noteable features include the ability to specify colors, rotation, and lighting. You can also choose to animate the plot by rotating it around a particular user specified vector.

Data Mining 2.2.2 is a highly-efficient, high-quality utility which will count the number of "hits" for each string. Open the text file (or paste the text to be mined into the window) and type up to 28 strings (case-sensitive) to be searched. Search strings are saved automatically (and loaded automatically during the next launch).

An Ad Hoc search string capability is provided (this case-sensitive string is not stored between sessions). A Find/Find Again search string (case-insensitive) is also provided and the text is scrolled automatically to that occurrence and highlighted.
