So in my frustration I created this simple Applescript droplet that works just like the "Copy To" item from Windows Explorer. Drag and drop files on this applications icon in the Finder to copy those files to another folder on your computer. Brilliant!

While doing this using the UNIX shell command "cp" it prefixes the files copied with numbers from 00001 until 99999 so they all stay ordered.
A status window will display the progress, the total amount of files and the filename of the currently copied file.
Checks for /Developer/Tools/CpMac first and will use it if present. This preserves Mac ressource forks. If CpMac is not installed it will fall back using "cp" as 0.1 but this will destroy ressource forks.

I wrote this for a specifc purpose*, but hopefully the ideas can be used to suit similar needs. I was helped along by scripts posted here by Dan Decker and Robert Metzker, so I thought Id share the results.
*My particular need was to duplicate the folder structure of my iTunes Music Library into a spot where it would get backed up, but not copy the music files themselves. What I wanted to back up were the image files I had found/created, and in the process remove them from the library, since they didnt seem to "belong" there.

Unlike the Finder, if the destination directory already has a file with the same name and the same (or a newer) creation date, then the file is not copied -- this saves lots of time when backing up files.
LexSynch will copy all sub-directories and their files too. You may choose which directory is the source and which is the destination, or have LexSynch copy both ways.
